I haven't idea about jet aircraft but about turboprops i think that the St louis-DKR or Zuiguinchor-DKR services in senegal are short (Air senegal uses Dash80s). I would like to add that the CYG-KGL operated by Rwandair Express in Rwanda is very short too (35 minutes by plane) and to finish the flights between cape verdians islands are very short. (i think that TACV uses 757s on Priaia-SAL service since they opened a new airport at priaia some months ago).

Back in the Air Afrique days, Lagos-Cotonou flight lasted 18 minutes (give or take a couple of minutes) and it was usually the A300b4 or A310-300.

Ouagadougou-Bobo Dioulasso comes to mind.
Some domestic Nigerian routes are pretty short as well,
Abuja-Kano is just about 33 minutes (Bellview, Virgin, IRS and KLM). Yola-Maiduguri (used to be operated by Albarka) was quite short. Chanchangi operated Kaduna-Abuja at some point in time (can't be more then 20 minutes).

I did Bloemfontein - Kimberley early 90's.......if I remember correctly it was around 25 min, route was BFN-KIM-JNB.

I did Dar-ZNZ flight on TC flights and it was 9 minutes flights.
